Dear Sir,
Can a manufacturer trade raw materials from a separate warehouse in the same premises with separate gate which are also used for manufacturing of finished goods? If not, and a manufacturer is found involved in such activities, what action can the department take?

Yes, manufacturer can trade of inputs if premises are separate.
