can a government officer working in department like cpwd can use and give references of sections mentioned under IPC 507, 319, and more like that in his letter reply when he is warned of his illegal activities running and giving loss to public exchequer and causing a bad name to the department.

you haven't given/mentioned the details and the contents of the letter addressed to him and also the letter addressed by him and yes he can mention/refer to the IPS sections (and for that matter any one/even general public too can refer IPC section's)
