She can file for divorce in Chennai or  Mumbai for followin reason: -

1. Marriage performed in Mumbai, hence Mumbai has jurisdiction.

2. They las stayed together in Mumbai, hence Mumbai has jurisdiction.

3. The girl is now residing in chennai, hence Chennai has jurisdicition.

HYDERABAD BY NO WAY HAS JURISDICTION TO ENTERTAIN THE ANNULMENT PETITION.

The Annulment petittion shall be filed u/s 12(1)(a) of the Hindu Marriage Act.

Divorce petition can be filed both at a place where the marriage took place and also at a place where the girl and her father ordinarily resides.

Yes she can file an application for annulment of marriage in Hyderabad. And it is better and proper to file application in Hyderbad if she can afford because filing the application for annulment of marriage in Hyderabad (he the respondent who is residing or carrying his business  in Hydarabad) will left no excuse to transfer the case in any other place on the ground that he is living to other place.
