I had given POA to my brother to buy property for me but looks like it was not comprehensive and therefore was not admissible to the office of registrar in Mumbai.
Therefore my brother went ahead and completed deal in his name. Now, I will like to get property in my name. What is simplest and cheapest option I have.

get a gift deed executed in you favour by your brother.

I am in Maharashtra (Pune). Won't it incur stamp duty? I am looking for cheaper ways if there is one available.

You can ask your brother to make a will and the will should be registered. In the meanwhile you will have to go to a lawyer and get on Rs.100 or Rs.200 stamp paper the written statement from your brother the fact that it is your money and the property is actually yours. Details will be supplied by any medicore lawyer in your city. Pl. go and discuss with them. This is cheapest method I feel.
