what documents are accepted by the court to prove that the couple is staying separately for a year before applying for divorce by mutual consent?

An affidavit mentioning as such is enough, and your advocates are more competent to guide you the documents needed if any for support.

No separate witness or document is necessary to prove the fact of husband and wife staying separate, just a statement in petition as well as declaration in affidavit is sufficient, which should not be disputed by either of them.
