if Muslim Girl converted to Hinduism then only.
this will be the solemnization of marriage and not registration of Marriage.
for registration of marriage apply before the marriage registrar

Yes if the girl is ready to convert herself as hindu, there is very short process and u both can marry in Arya samaj mandir. Secondly yes ceritificate of marriage will be issues by the priest of mandir for your marriage and the same certificate is very much valid proof in the eyes of law.
