Dear Experts,
I have a lease agrement with an owner for 6 months. The agreement is to be renewed for another 6 months after the expiry, as per agrement. But we both decided to renew only for three months. Do I need to enter into fresh agreement again for 3 months? Can that renewal agrement be made on company letter head?
Please suggest

Whatever procedure and formality that you adopted while getting the initial lease agreement, the same you have to follow when you are renewing also. The only difference will be the period of lease - now you say it is three months. That's all.

You have to execute fresh agreement and register it with sub registrar.
