Dear Vipul,

It is permissible by Payment of Wages Act Section 5 to pay wages by cheque or by crediting them in the bank account if so autorised in writing by an employed person.  Therefore, please take the written authority from all the employees to credit the salary into their accounts.  If you are located in Maharashtra, then if the employee is drawing more than Rs 3000 wages shall be paid to him either by account payee cheque or by crediting the wages into his bank account.

No recept/acquittance be taken if the payment is made through the Bank.
