The nature of both these cases is entirely different so there seem no clash beween these two but civil court order shall definitely prevail over criminal proceedings. You have not given facts of the case so no definiely comment can be made thereon.

The Facts are there is an educational  Institute seeking affiliation for Engineering and higher technical courses. 

The Institute applied for AICTE approval and AICTE has shown the status at website mentioning reffered to EC and also cleared but within a weeks time they removed the name of the Institution without any notice and hearing . Later on the facts came to light that this has been done because of some pending CBI enquiry. This is settled position of law that unless crime is proved no one can be held Guilty.The action of AICTE is Arbitrary and unconstitutional.
