my query is, if there are more than 2 complaints u/s 138 NI Act are pending against a person instituted by same complainant regarding cheques issued in same transaction but dated differently, then can all the complaints be clubbed together as the entire evidence is going to be same and issue involved is the same. if yes, then can you please help me with relevent citiations.

You can definitely file a single complaint covering all the cheques provided all the cheques were issued with regard to same liability and other aspects w.r.t. the limitation, etc. allow you to file a single complaint.
