I am working in a Manufacturing Company, we have sold some Manufacturing Scrap to our Head office which is located at Punjab by charging 14.5%.Head office argued that why you have not transferred the scrap materials against Form F.We have shown in the Invoice (MS CTL End bit Scrap).kindly advice

Form F is used for claiming exemptions  on the interstate movement of goods as Stock/Branch Transfers. The 'Form F' is issued by the Branch or Agent who is receiving goods from another state to the Transferor of goods.

Goods includes Finished Goods, raw materials  and Scrap as well.  Accordingly in my opinion,  the transfer of scrap to any branch can be done against Form-F.
