Sure you can file a case. But before that ask the company in writing about the status of ESI and PF. Thereafter, if you do not get any satisfactory reply, you may approach the appropriate forum for legal remedies.
You may ask the other employees whose PF was deducted but not deposited as they found out after the ceassation of their employment to lodge a complaint immediately. PF authorities are very strict in such cases.

All employees that are eligible and affected may join hands.
Write gentle communication, under proper acknowledgment to: HR Head that handles payroll/designated HR person that handles PF-ESI to supply salary slips of all months (that shows earned wages and statutory deductions like PF,ESI) and PF number and PF a/c slips of all years, ESI card, Form 16……………
Mark a copy to good offices of appointing authority, MD.
In case of NO response write to good offices of appointing authority, MD, under proper acknowledgment.
Thus build proper written record.
Thereafter lodge complaint with RPFC of concerned PF office,
Jurisdictional ESIC office
ITO-TDS where you file ITR and CIT-TDS where employer/establishment file ITR
Inspector appointed under Shops & Estbs Act ( If it is commercial Establishment)
Inspector appointed under Payment of Wages Act
O/o Labor commissioner
Higher officials of Dept. of Labor
Employee’s/Trade unions can also be involved.
