Resignation during probation

My date of joining a PSU Bank is 5th March 2014. My probation period is 2 years. I submitted my resignation on 3 Mrch, 2016 that is 2 days before completion of 2 years. Now I have received an official email from HR that I will have to serve the notice period of 3 months else pay the salary for the shortfall period. Is this right? Below is the Clause from my Offer letter. If you desire to leave the service of the Bank, during the period of probation, you shall be required to give one month's notice. After confirmation, if you desire to leave, you shall be required to give three months notice.

Yes you can leave that company and you have to send resignation before 1 month. After the resignation, the psu bank reply you to work for the period of 3 months.

If you don’t want to create any litigation its batter to work for 3 months from the date of received letter nor that may create unnecessary problem in future.
