It doesn't go to the magistrate directly rather court staff receives it first and if the same is as per due procedure then the same is produced before the concerned magistrate with the concerned case file.

What is your query? In every court there is centralised UT section monitored by a specially appointed judicial officer and every posting is personally checked by the assigned officer who thereafter forward to the concern judicial officer i.e. judge. As such no clerk has any say and they work under the appointed judicial officer only.
