Company cannot file criminal case against you in the given facts. let the company do what ever it wants. You can file a civil suit against them seeking injunction restraining them to recover any amount from you as you had not demanded any amount and it was paid by company at its own and now you are not liable to return at their whims and wishes at such higher interest rate.
Unfortunately you have joined a bad employer. If you have not violated the terms of your employment contract, you are safe. If you have any document to say they had financed the money for your higher studies, then tell them in strongest terms in writing that they are indulging in unfair labour practice.
No action can be taken against you without a notice and domestic enquiry. You are at liberty to approach civil court if they try to bully you on flimsly grounds and cause financial loss to you.

Company can not take any action against you without a notice. Remember don't give your resignation under any presure or influence.
