Hi,
Do commercial agreements between one company and another, say for example, an agreement to develop software. Is there a stamp duty to be paid or can it be just on company letter head?? Appreciate your clarification on this?

Take guidance of some senior lawyer.
However, being an agreement, stamp duty applicable to agreement need to be paid.

Reshma,
From your statement, "I am company counsel, trying to execute one..." I really wonder to know if you are some company's counsel. You have posted only the following 5 queries so far and from the nature of all of those queries that gives clear impression that you are totally ignorant of the law, even for the simple thing of "affidavit". So, I am unable to understand, how you claim to be a counsel and what kind of counselling you are providing to the company?
