Section 406, 504 and 506

Sir,
An FIR was lodged against three employees of an IT company, by a builder u/s 147, 406, 504 and 506. Though, the matter related to recovery of billed amount (inflated bill which was not approved by company valuer), the builder falsely alleged that some threatning was given by the aforesaid employees of the company to the builder's employees.
The above mentioned employees of the IT company got Stay on arrest from High Court subject to condition that the accused shall co-operate with police in Investigation.
Finally, after a gap of 8 months, police filed a charge sheet removing section 147, but other sections remained.
Now my question is:
1. Can police arrest the above three employees after filing of Charge Sheet ?
2. What should be the best course of action on the part of the company/its said employees ?
Please note, a Civil case in relation of billed amount is already in process and also, this matter related to Uttaranchal.

best course is to defend.its called charge framing stage,appear to court.
