You only have finalized the fee, expenses etc with your lawyer!
You must have asked and your lawyer must have explained the stamp duty charges to you.
You can check the duty paid from value of stamps.
It is not mandatory to file thru an agent. You can file yourself.Usually there are helpdesks also.
You may log on to the authority under whose jurisdiction the flat falls e.g. CIDCO and download the forms/formats, procedure for transfer and also the expense.
A local lawyer, deedwriter etc can also guide you.

Consult another lawyer, if you are not satisfied with your lawyer. You have just paid his fees.

No need of any agent, you can proceed yourself. Visit the office of the CIDCO, find out the procedure and exact department / office dealing with the transfer, Complete the formality and proceed.
Stamp fee can be inquired from nearest registrar office.
