He resides in India and works here, so he shall pay tax in India though his salary is transferred to his foreign account.

The Indian company will deduct withholding tax (TDS) before paying the salary.. He can get credit for that when he files his income tax return in India. The company will provide him with a tax deducted certificate.

If he is not residing in India and is working from South Africa itself then there's no question of he getting salary in India, hence no income tax can be deducted in India.
