The reportee should raise this issue with the top officials in the HR Dept. and also to the Top Officials of the company in writing. even after that the issue is not resolved then you may approach the Asst. Labour Commissioner office with your grievance.

All employees of the company that are require to mark attendance, have to mark attendance and have to granted access to register, on line portal where attendance is to be marked.
It is felt that you have been marking attendance in the register/portal where you need to.
However the manager is not forwarding it to the concerned official in the company.
As a result the salary may not be processed.
You may download the record of attendance and keep a copy.
The entitlement to travel allowance is granted by the employer and might be stated in appointment letter, CTC, separate communication or employee policy.
You may obtain copy of such policy and travel allowance reimbursement sheet with you.
If HR (some executive) has not attended to the matter and resolved then you need to escalate (under acknowledgment) it to the as per escalation matrix provided as per policy of the company, and attach the copy of attendance and travel allowance claim.
The manager and HR is not your employer, they are another employee in the company.
Escalate to the good offices (under acknowledgment) of the appointing authority, MD, Chairman with a copy to Head-HR.
If there is a Works Committee, Grievance redressal committee, the same can/should be approached.
Another point is that such practices and symptoms and indicators that all is not well.
You would know the facts.
