Registration of flat in thane, maharashtra

My father brought a flat in Thane district in December 1993 post retirement from GoI. After his death in 2011 it was learnt that he was yet to register the property. The seller as well as his son are dead. The Co-operative Housing Society secretary said that it is possible to get the deed registered by paying the applicable dues as my mother lives in the same flat.

I would like to know from Respected Lawyers (1) Can't I get the deed registered in my mothers' name (she is the joint owner) by paying the registration fee, stamp duty & taxes in the absence of both the buyer and seller?

(2) What are the legal consequences if not registered? What could be the possible objections from registry office?

(3) Thane Municipality has served health notice to the buildings the society regarding age and condition. Will this have affect on registration process?
