If my estranged wife cancels the charge sheet from the lower court by being a hostile witness does the matter end there? Or, does a quashing of the FIR also have to be done in the high court too?

your wife could not cancel Charge sheet.If there is any valid ground you can file under 482 CrPC to quash FIR

If my wife goes to the lower court & withdraws the charge sheet, is that the end of the matter? Does the FIR also need to be quashed to completely kill the matter?

If the police have filed the charge sheet pursuant to FIR, your wife cannot withdraw the charge sheet. But if your wife does not give evidence to support the charges, the case may be dismissed by the court. In that event there is no need to get the FIR quashed seperately.
