I had intimated the department before taking admission but I was not aware of the rule that it is necessary to take permission before taking admission. I was given a memorandum regarding the same. I apologized and asked for permission but there was no response from the department. Then I asked for permission again through ex post facto but still did not receive any response. Now after 4 years, my degree is completed and I am submitting the degree, the response from there is that they will not submit my degree and will not add my qualification in the seniority list. what should I do?

If you were not granted permission then your additional qualification will not be recognised for promotion
You cannot do anything about it.
You cannot claim ignorance of law as an exemption.

But the department has not given any letter of permission rejection or objection then is there any provision or rule for permission deemed approved?

It depends on the service rules.If the degree has any bearing on service ruled with regard to promotions, additional increments,etc., then subject to the rules it can be updated.

You have not followed the service rules/department rules but you cannot be exempted for ignorance. If the degree is a must for promotion better to obtain permission now and again to appear for the exam is the best in my view.

Discuss the matter with your senior colleagues and/or Union functionaries. Seek condonation from your higher-ups (Department/Section concerned) for not obtaining prior permission to pursue higher studies while still working in the office. Most probably, you shall be condoned, provided your record is otherwise good. No organisation shall lose an employee who is updating his knowledge and updating himself. But one should follow the rules, which you have not done. So the only way out is to seek condonation.

If your department rules do not permit you to add your higher education to your service records and is not considering it for further promotion for the reasons stated therein then you may look for the option to pursue the same legally for the relief or remedy if any is available through legal course.
