An institute regisered under society,s act and non-profit oriented. Theinstitute owns certain non-moveble assets. The land belongs to Government of India and situated at Hyderabad. Recently Municipal Coropration has served a notice for payment of property tax irrespective of note that the land is owened by Govt of India and in the name of President of India. Are they correct in levying property tax. Please clarify.

Yes they are right, however, you can approach the GHMC with an application to waive off the property tax from current year since you are a non profit organization. The old arrears needs to be paid.

You are holding the Property either under long term lease or permissble occupancy. You should mutate the land along with building, if any and pay municipal tax.
