Husband and wife agree for Mutual Divorce after 498a. What should be done by my wife for closing FIR?
Is there any chance that she can again file 498a after Mutual divorce aggrement?

if the fir has been registered and charge sheet has been submitted then you should file a compromise petition before the trial court. As 498 a is a compoundable offence court will allow it. Moreover after divorce she can not file a 498 a case against u as it is applicable against the husband and his familiy members only. After divorce there exists no such relationship between u and your ex wife. So dont worry about that.

Can IO close the case by Final Report?

Yes IO can file Final Report.
If he does not do that then you can get it quashed in the high court.
