You may file a civil suit for specific performance. The last known address of the builder is sufficient for the purpose of filing the suit. In the case of no appearance of the defendant, the matter could be decided and executed ex-parte after following the due process.

Is there any way to stop the EMI till the issue is resolved?

No, it is not possible.

Bank is not party to the construction agreement and the Builder is not a party your loan agreement.
