If you have any proof for handing over the certificates to them, send a notice, if they dont respond, give a police complaint.

See handing over of the certificates if all the employees of the company have given then first file a police complaint against the employer and then serve a legal notice also. and if they do not heed to it file a private complaint immediately.

Lodge a diary to the Police Station and send a Legal Notice to the Said Company calling them to return back the Original Documents,if they would not comply as per notice then you can file a Criminal Case u/sec.200 Cr.P.C. charge with sec.420,406 IPC etc.in Magistrate Court.

Yes, this is a case of criminal breach of trust. Accordingly you can file a case u/s 406 IPC. The case for cheating would be though a bit weaker.
